Making Boot files hidden

When I turn my flash drive into a bootable USB drive, it will create in the root of my USB drive:
  • an ANG file for each menu item
  • boot directory
  • NST directory
  • and I have a directory for my bootable ISO files
Will it hurt anything if I set the file attribute of these files and folders to "hidden" so they don't show as normal files on my drive that I might use for multiple purposes?
 
No problem whatsoever. In fact, I do believe that's a pending feature for EasyBCD to mark all those files as system hidden when they're created.
I personally have showing of both system and hidden files enabled, so I always forget about this.
