I was able to install Windows Server 2008 via Vista on a empty, formatted secondary drive (E) but when I boot into WS08 I get a message saying the the partition the system is installed to is not supported.

I'd recommend booting from server 08's dvd for less complications. Try chkdsk on both partitions to check for errors: chkdsk <drive letter:> /r
